Quick answer
Holbox vs Isla Mujeres: Isla Mujeres fits in a day from Cancún; Holbox needs three nights or more. Isla Mujeres is about 20 minutes away by ferry and has cars and taxis. For Holbox it's about two hours by road to Chiquilá plus 25 minutes by ferry, and there are no private cars on the island. Whale shark tours leave from both, from May 15 to September 17. KORU has no vehicles on either island.
Holbox vs Isla Mujeres by how many nights you have
Between the road and the ferry, Holbox is almost two and a half hours from Cancún each way: the round trip is close to five hours, which is why it doesn't fit into a spare morning. Isla Mujeres sits 15 kilometers off the Cancún coast, so it works as a day trip or for a weekend. Holbox starts to pay off from the third night; with fewer, stick with Isla Mujeres.
How to get to each island from Cancún
Getting to Isla Mujeres takes almost no planning: a private transfer drops you at Puerto Juárez, and the airport bus leaves you in downtown Cancún, ten minutes from the dock; from there a ferry leaves every half hour. Ultramar asks you to be at the terminal 30 minutes early. Holbox takes more logistics: a bus from the Cancún terminal, a private transfer or your own car to Chiquilá, where you leave it in a guarded parking lot. The ferry crosses in about 25 minutes, also every half hour. If you land in the afternoon, check the last departure of the day.
Getting around each island: golf cart, bike or taxi
Holbox has no paved streets and no private cars: you walk around town and do the rest by bike or golf cart, which doubles as the island's taxi. Isla Mujeres does have cars and taxis, but the norm is a golf cart, which you can get right by the dock. The island is about eight kilometers long and you can cross it in half an hour, from Playa Norte to Punta Sur, the easternmost point of Mexico. With kids and heat, a golf cart is worth it on Isla Mujeres; on Holbox, a bike is enough for town.
Heads up
On Holbox, golf carts don't go on the beach. The Yum Balam management program, published in Mexico's Official Gazette on October 5, 2018, bans vehicles on the beaches, Punta Mosquito included, and bringing in disposable containers or plastic bags. Park on the street and bring a refillable bottle.
“If you have a weekend, go to Isla Mujeres and head back to Cancún without rushing. If you have a week, go to Holbox: the first afternoon goes to getting there, and after that you don't miss cars or pavement at all.”

Whale sharks, sargassum and the season on each island
For whale sharks, the island doesn't matter: Semarnat allows swimming with them from May 15 to September 17 in the waters between Isla Mujeres, Puerto Juárez, Chiquilá and Holbox, and boats leave from both islands. What changes is the rest of the year: Holbox gets wind from November to May for kitesurfing and has flamingos on Isla Pájaros; Isla Mujeres has its reef. In summer, check Semar's sargassum alert, a single one for the whole Mexican Caribbean and not by island: from June to August 2026 it was high or excessive, and by mid-October it was down to low.
